Right now when you run bedtools on Main you think you are executing v2.24 as the wrapper says, but you are actually executing 2.16 (probably manually installed for Trackster?).
The package 2.24 failed to install and the interface does not show this properly thus we think all is fine but if you click the (i) icon you will see that the actual tool version is 2.16. Galaxy knows the dependency resolution failed and that it is now executing fallback dependency from PATH and it should notify the user about it. Or fail without fallback. (or Conda-on-the-fly fallback?)
