Integration in the nextflow pipeline the gene_level analysis step2 implemented by regenie.

  • Added new parameter regenie_run_gene_tests to switch between nf_gwas pipeline to gene_level pipeline
  • Added new parameter needed by the gene level analysis according to https://rgcgithub.github.io/regenie/options/#options_1
  • Added example mask, annotation and snplist files based on previous included examples
  • Added gene-level reporting
