fixes for OS X soft links

These fix an issue with jgit updates not deleting soft links correctly on OS X which was leaving the local repo with uncommited changes

Have you been using this in production already? Reset hard can be hard ;-)

Well we're using that in our dev.

The upgrade to jgit might have been sufficient - I just changed from pull
to reset as the first attempt. That was better in that it didn't try and
merge in changes from the broken repository but it didn't stop the breakage
in the first place.
